A widely-used experiment allowing the identi cation of regulatory DNA sequences is DNA footprinting. This experiment (Figure 5.17) involves mixing genomic DNA (or smaller fragments derived from genomic DNA) with an extract containing the protein factor under investigation followed by digestion with a small amount of DNA-ase I. Regions of DNA to which protein is bound are protected against DNA-ase digestion. The DNA is then separated from protein, denatured with urea and analysed in polyacrylamide gels. Comparison of samples digested in the presence and absence of DNA-binding protein allows identi cation of DNA fragments for which the protein is speci c. These can then be electroeluted, cloned and sequenced. Studies with a range of DNA-binding proteins has allowed the identi cation of consensus recognition sites for such proteins and these allow screening of new DNA sequences to nd putative regulatory sequences. An adaptation of DNA footprinting allows simultaneous identi cation and sequencing of the regulatory site (Figure 5.18).
